What causes jagged lines and how to cut between

Hello
Still playing here with deskproto
I am tryin a cone shape...
I choose water line with a 3mm bit.
but the lines seems jagged and how would I setup to cut the remaining material? of course it should clear it first.

The toolpaths indeed are not smooth. This is a drawback of the DeskProto calculation, which is based on a rectangular grid (the "Z-grid"). What you can do for smoother paths is make the grid size smaller:
- select smaller values for the Precision (toolpath distance and stepsize) and/or
- Check 'Surface sampling refinement' and set a higher refinement factor.
Both settings can be found in the Operation parameters.

The 'remaining material' that you mention I assume is the inside of the cavity. When the cutter is long enough that material will already be removed. To remove it first you need to create an extra operation: roughing, setting a roughing layer height and a skin. The current operation then will be the finishing operation.
